I have only been putting the pin through both over and under apron, I thought it went through both

Since I use a long kilt pin (sword) I also try and make sure that the long axis is parallel to the vertical tartan lines.

Surely not, Derek? Good grief, what have I been saying all these years?!! Catch your pinned-together kilt on something when you are in a hurry and your kilt will be in tatters. Dear, oh dear! ;)
Seriously though: never, never pin the aprons together, and once you've positioned and pinned your pin to the front apron, leave it there! Only remove it when the kilt requires cleaning - which should not be very often.

Thanks again Ham you always save the day ! I also guess thats why when I see a photo of myself in a kilt it looks so parallel at the sides.

I never heard that before. I've always pinned both aprons on my tradition kilts. It hasn't given me any trouble as the kilt can still expand freely due to the pleats. The aprons are still wide enough to fall between my legs for modesty when sitting (the sporran helps to push them in that direction too). I don't own a kilt pin heavy enough to fight even a modest breeze by its weight alone. I wouldn't want a heavy kilt pin banging at my leg anyway.

My sons prefer their pins through both layers too. The pleats allow for plenty of room, so I don't see how the aprons cold be pulled too hard by pinning them together.
And if my now 9yo has ripped anything, I'd say it's safe to pin the aprons together. :-D
